چکیده

Motivation: The advent of new genomic technologies has resulted in the production of massive data sets. Analyses of these data require new statistical and computational methods. In this article, we propose one such method that is useful in selecting explanatory variables for prediction of a binary response. Although this problem has recently been addressed using penalized likelihood methods, we adopt a Bayesian approach that utilizes a mixture of non-local prior densities and point masses on the binary regression coefficient vectors. Results: The resulting method, which we call iMOMLogit, provides improved performance in identifying true models and reducing estimation and prediction error in a number of simulation studies. More importantly, its application to several genomic datasets produces predictions that have high accuracy using far fewer explanatory variables than competing methods. We also describe a novel approach for setting prior hyperparameters by examining the total variation distance between the prior distributions on the regression parameters and the distribution of the maximum likelihood estimator under the null distribution. Finally, we describe a computational algorithm that can be used to implement iMOMLogit in ultrahigh-dimensional settings (p >> n) and provide diagnostics to assess the probability that this algorithm has identified the highest posterior probability model. Bayesian Sample size Determination for Longitudinal Studies with Continuous Response using Marginal Models

Introduction Longitudinal study designs are common in a lot of scientific researches, especially in medical, social and economic sciences. The reason is that longitudinal studies allow researchers to measure changes of each individual over time and often have higher statistical power than cross-sectional studies. Choosing an appropriate sample size is a crucial step in a successful study. A st...

An Integrative Framework for Bayesian Variable Selection with Informative Priors for Identifying Genes and Pathways

The discovery of genetic or genomic markers plays a central role in the development of personalized medicine. A notable challenge exists when dealing with the high dimensionality of the data sets, as thousands of genes or millions of genetic variants are collected on a relatively small number of subjects. Traditional gene-wise selection methods using univariate analyses face difficulty to incor...

Bayesian variable selection for the analysis of microarray data with censored outcomes

MOTIVATION A common task in microarray data analysis consists of identifying genes associated with a phenotype. When the outcomes of interest are censored time-to-event data, standard approaches assess the effect of genes by fitting univariate survival models. In this paper, we propose a Bayesian variable selection approach, which allows the identification of relevant markers by jointly assessi...

Bayesian Variable Selection in Regression with Networked Predictors

We consider Bayesian variable selection in linear regression when the relationships among a possibly large number of predictors are described by a network given a priori. A class of motivating examples is to predict some clinical outcomes with high-dimensional gene expression profiles and a gene network, for which it is assumed that the genes neighboring to each other in the network are more li...
